Wood filler for transparent finish?
My counter top project has several wood defects including two knot holes in the back splash. I have some Water Weld (J-B Weld) which is white but what is there that can blend in with the wood? The wood is redwood, some light, some red.

Since this is for the backsplash, not the countertop you could probably get away using a colored putty. (Minwax makes them in various stain colors) You might need to get 2 different colors and mix them together to get the right hue. There are also wax sticks but without seeing it or knowing how big, it's hard to say.
But don't smear it around on the bare wood carelessly, as it can color the surrounding wood.
If the knot hole is big you might need to use a wood filler that gets hard, then color it with a furniture pen.

Post a picture please so we can see what your seeing.
I'm with marksr on this one, not likely going to happen.
Wanted it perfect, should have used wood with no flaws.

I took a look at JB Weld line of QwikWood putty sounds like what I want in tan . Maybe. I would mostly like to use whatever epoxy I've got and then color it somehow. Does white epoxy putty take stain or not.?

Even if you match the wood color now, the wood will darken in the future and the filler will not.
