Issue with filling in nail holes

Hi Guys - I have had a frustrating problem with filling nail holes in weatherboards/sidings. The weatherboards/siding are new and I filled each nail hole with the following filler:

After sanding back the surface, the filled in section has tiny holes in it and also stands out after painting. I have attached a photo to help demonstrate the problem.

Any idea what might be causing this? Filled around 40 holes and it's occurred to around 15 of them. Others are fine. Thanks in advance.

Welcome to the forums!

Doesn't look that bad to me - I've seen a lot worse I'd just smear a little caulk over the offending areas and paint. Might not look bad with just a full coat of paint.

Stand back at the street and see if you can locate any of the nails.

It looks perfect from here. Call it character, or whatever you want, but, regardless, I prefer it to the alternatives, vinyl, aluminum, or whatever. Not saying they are bad, but you've got something that a lot of homeowners don't. Yes, it requires more maintenance, and yes, you are going to see nail heads, but you're going to like it. As mentioned, step back a bit, and take in as a whole. Don't concentrate on small areas.
