How do I fix this area of my roof?

This is what I have. I need help on how to go about fixing this issue.

Looks like you are overdue for an entire new roof before you incur severe damage to your home. All the shingles look to be past their prime.

The shingles on top of the flashing are purely cosmetic. The flashing is what prevents the wall from leaking. If you remove any nails from the fkashing, those holes would need to be sealed, or the flashing replaced.

Looks to me like the bottom of your window frame has broken from expansion and contraction. About all you can do there is replace the window, or keep it caulked up with a high quality sealant like Geocel clear roof sealant. You could check into whether or not the window is under warranty.

You would also want to ensure that the flashing, WRB, and j-channel are all lapped the right way.
