clay drainage pipe

I have a drain which goes from the front of my house to the backyard. It is made of 3" diameter clay pipes. It carries off the excess water from the rain gutter and also any water which runs down the driveway to the backyard without flooding the garage area. I have been restoring a garden path in the backyard, and broke one clay pipe as it was filled with tree root. The tree has been cut down years ago, so no longer poses a root problem. I have cleaned out a number of the pipes, but am wondering if I should pour gravel on top of where I've cleaned out? It is just earth right now, and I don't want the pipes to fill with new mud. This is my first post, and I am not sure if I should post here or in gardening.
