It all depends... What you are trying to repair? How deep are the scratches? Is the finish scraped off so you see bare wood? How big and deep are the dents? Is the finish still intact over the dents? How much work/effort do you want to go to making the repairs?

How about a picture so we can see how bad it is.
May be time to sand and refinish the whole floor depending on how bad it is.
Any filler used is going to stick out.

Dents are generally best left alone unless you are refinishing the entire floor. A better description of the scratches is needed, pics would be helpful - http://www.doityourself.com/forum/el...your-post.html

My house has American Cherry which is rather soft for flooring and my wife drops a lot of stuff in the kitchen. We call it "patina" and don't worry about the dents since the finish remains intact to protect the floor from spills.

I'd leave the dents alone and fix only the scratches.
I'd fill the scratches with a colored fill stick and buff it. If you want to apply stain or use a stain pen, do that only after the scratches are filled.
If you apply the stain before filling, the scratch might soak up a lot of stain and be much darker than surrounding finish. You don't want that.
