Patching holes in floor

I have a vinyl (or perhaps linoleum...) floor in my kitchen. It was laid as one continuous sheet. The former owner used a wheelchair, so part of the flooring leading to the doorway slopes downward. Someone put nails into the floor at the top and the bottom of this "ramp".

I can get the nails up, but is there a good way to patch these holes? I'm thinking any sort of cream/beige colored filler would be better than having actual nails in the floor. Caulk crossed my mind...

Thanks!

Before I pulled the nails I would want to investigate why they are there.

They have remnants of fibers around the heads -- my guess is some sort of material was nailed down for whatever reason. I can't imagine it does anything structurally important. The floor isn't slick, but with a wheelchair who knows that they had covering it.

Cover them with gold flat metal.

They are not in a decent enough pattern for that.

I'm going to try the CalFlor ColorSeal caulk and see how it holds up to foot traffic.
